The perpetual upgrades between runs are based on "orbs" which you will only gather a handful of in levels, but can get a lot from one event occurring between them, and not much else (Disclaimer: I was only in the first zone of three) which meant that some runs that went very well netted me next to nothing for progression, just based on chance.
