Either Shinji somehow killed/'talked' Saiko out of doing anything or this is a precursor to what happen's next, Shinji did not handle it and Akira got captured by Saiko and also Saiko is somehow possessed by the bunny from Akira's dream's after the true ending of this game, Shinji try's to get him etc etc he end's up like Yui.
